Firstly, I suggest you to open issues related to PP or MRP on the space SAP ERP Manufacturing - Production Planning (SAP PP). This is the space where the experts in this topic are used to follow and answer threads and you will get more answers to your questions.
Regarding this specific issue, this is according to the system standard design. Using an MRP area, means that the storage location will be planned separately. That means, from an MRP point of view, the stock under this storage location does not belong to the plant anymore, but to the MRP area. Therefore, it is correct that the stock or any planning element under this storage location is not displayed on MD04 when accessing using the plant only.
Consider the MRP area stock on the plant level would lead to incorrect results, as it would be considered twice by MRP.
